Odd biochemistry yields lethal bacterial protein

Jan. 22, 2013 ? While working out the structure of a cell-killing protein produced by some strains of the bacterium Enterococcus faecalis, researchers stumbled on a bit of unusual biochemistry. They found that a single enzyme helps form distinctly different, three-dimensional ring structures in the protein, one of which had never been observed before.

The new findings, reported in Nature Chemical Biology, should help scientists find new ways to target the enterococcal cytolysin protein, a "virulence factor that is associated with acute infection in humans," said University of Illinois chemistry and Institute for Genomic Biology professor Wilfred van der Donk, who conducted the study with graduate student Weixin Tang.

Enterococcus faecalis (EN-ter-oh-cock-us faye-KAY-liss) is a normal microbial inhabitant of the gastrointestinal tracts of humans and other mammals and generally does not harm its host. Some virulent strains, however, produce cytolysin (sigh-toe-LIE-sin), a protein that, once assembled, attacks other microbes and kills mammalian cells.

"The cytolysin protein made by Enterococcus faecalis consists of two compounds that have no activity by themselves but when combined kill human cells," van der Donk said. "We know from epidemiological studies that if you are infected with a strain of E. faecalis that has the genes to make cytolysin, you have a significantly higher chance of dying from your infection." E. faecalis contributes to root canal infections, urinary tract infections, endocarditis, meningitis, bacteremia and other infections.

Enterococcal cytolysin belongs to a class of antibiotic proteins, called lantibiotics, which have two or more sulfur-containing ring structures. Scientists had been unable to determine the three-dimensional structure of this cytolysin because the bacterium produces it at very low concentrations. Another problem that has stymied researchers is that the two protein components of cytolysin tend to clump together when put in a lab dish.

Van der Donk and Tang got around these problems by producing the two cytolysin components separately in another bacterium, Escherichia coli (esh-uh-REE-kee-uh KOH-lie), and analyzing them separately.

"The two components are both cyclic peptides, one with three rings and the other with two rings," van der Donk said. "Curiously, a single enzyme makes both compounds."

In a series of experiments, the researchers found that one ring on each of the proteins adopted a (D-L) stereochemistry that is common in lantibiotics (see image, above). But the other rings all had an unusual (L-L) configuration, something van der Donk had never seen before.

Scientists had assumed that the enzyme that shaped enterococcal cytolysin, a lantibiotic synthetase, acted like a three-dimensional mold that gave the ring structures of cytolysin the exact same stereochemistry, van der Donk said.

"But we found that the enzyme, enterococcal cytolysin synthetase, makes the rings with different stereochemistry," he said. "I don't know of any other examples where one enzyme can make very similar products but with different stereochemistries."

The researchers don't know how the enzyme accomplishes this feat, but found a clue in the sequence of amino acids that make up the protein rings. The chemical characteristics of the three amino acids in the middle of the ring structure and their proximity to another amino acid, a cysteine, determined whether the rings took on a D-L or L-L stereochemistry.

The researchers tested the idea that the amino acid sequence of the cytolysin protein was guiding the stereochemistry by looking at other lantibiotic proteins with similar sequences. So far, every protein they've tested that has the same sequence characteristics conforms to the pattern they discovered, van der Donk said.

Further tests showed that the cytolysin produced in E. coli had the same anti-microbial and cell-killing potency as the E. faecalis variety.

"Knowing the structure of enterococcal cytolysin and having a method to produce it in relatively large quantities will allow scientists to find out how it kills human cells and, in turn, how we might fight against it," van der Donk said.

The National Institutes of Health supported this research. Van der Donk also is a Howard Hughes Medical Institute investigator.

Driving distractions safety

Advancements in automotive safety have made cars safer now than ever before, but the same technology might actually be making us more reckless behind the wheel.

During a drive across New Mexico several years ago, I briefly looked down at my speedometer to discover, much to my alarm, I was going 115 miles per hour. Initially I thought I was going about 80, but the complete absence of?discernible?landmarks, other vehicles or bends in the road made it difficult to judge my speed. After slowing down, I tried switching on the cruise control to maintain a more reasonable speed, but the near total lack of involvement?while?driving only encouraged me to pay less attention. I was left to control my own speed less than perfectly, or leave it to the car while my mind wandered elsewhere.

As electronic driver?s aides make their way into more and more vehicles, the choice between imperfect human control or flawless but incomplete computer control is no longer just for cruise control. Automakers are working to develop smarter vehicles, ?ones that are more aware of their surroundings, beginning with semi-autonomous vehicles and?inevitably?reaching the final destination of full vehicular autonomy. While technologies such as rear-view cameras, lane-departure warnings, electronic stability control, and emergency brake assists are driven by the industry?s desire to make cars safer, you have to wonder what happens to our brains as cars take over. Are these features actually turning us all into worse drivers?

A number of studies have already examined how humans react to different levels of stimulus while performing a task. The first is what is known as the Yerkes-Dodson law, which predates the mass adoption of the automobile but is still extremely relevant. Developed by psychologists Robert M. Yerkes and John Dillingham Dodson in 1908, the law basically states that the amount of stimulus offered by a given task is directly related to how much attention we will give it. Too much stimuli will overwhelm us and too little will cause us to become bored, neither of which is ideal when it comes to devoting maximum attention to driving. Back in 1908, and for some years thereafter, operating an automobile would often send people into the stressed end of the spectrum, but these days it is boredom that poses the greater threat.

It can certainly be argued that the advent of features like cruise control and automatic transmissions are much greater contributors to bored driving than any of the new gadgets we see cropping up.?You?ve?surely heard someone who owns a car with a manual transmission say that it makes them a better driver, and there is evidence to suggest that this is more than just thinly veiled boasting. Driving a manual has been shown to reduce distracted driving in ADHD-afflicted adolescents, and though hardly empirical, parents who have given their teenage kids cars with manual transmissions have generally reported that it is an effective way to curb distracted driving habits such as texting. This extra level of involvement during the act of driving?doesn?t?allow for nearly as much boredom, especially during the stop-and-go nature of city driving.

But there is another factor at work here, one which is harder to see in action. Fred Mannering of Purdue University has called attention to the fact that, although things like anti-lock brakes and airbags should be making us safer, accident fatality rates have actually been increasing. He theorizes that people feel so much more protected by their cars, that they are more likely to engage in risky behavior. This is related to the psychological phenomenon known as the Peltzman effect, also more commonly known as risk compensation. Basically, it says we engage in riskier behavior the safer we feel. It has been applied to cars in past, for instance when talking about seat belts, but the effect was much less evident when the safety equipment was something so basic. Features such as stability control are said not to have caused an increase in risky driving, since the effect only happens when the driver is aware of what the safety equipment is doing. But technologies like adaptive cruise control (to match the speed of the car in front of you) and lane departure warnings (audio visual cues given when you drift out of a marked lane) appear to have ?been designed specifically for those who would rather check their Facebook than their blind spot.?

So human nature might well be working against our safety while behind the wheel, and a recent study suggests that this could be an even bigger factor than we realize. The mobile phone is often held as the main source of debate and anger over distracted driving, but a study out of China points to a different problem. China banned the use of cell phones while driving a while back, and a follow-up study from the Chinese Academy of Sciences found that while the ban significantly reduced the number of accidents that motorists had while texting or talking on the phone, there was no reduction in the number of accidents as a whole. In fact, the study found that the same drivers who were likely to use their phones while driving were still the same ones having accidents. It was concluded that drivers who drive unsafely will do so no matter what, and that the phone is merely a symptom of distracted driving, not the cause. So treating it as such obviously did nothing to curb accidents.

The positives of automotive safety technology are certainly not outweighed by the negatives. However, our deification of airbags and demonization of cell phones paints a very incomplete picture. Our tendency to oversimplify problems like distracted driving is most likely the result of bad politics. Public agents putting money into efforts to reduce distracted driving want to see results, and pointing to a reduction in accidents caused by texting can pass for success if nobody is looking closely at the reasons behind the figures. Similarly, bragging about a car?s safety record is a great way to sell a lot of units, but the false sense of security it provides a driver (and overall sense of safety) is potentially counterproductive. Nevertheless, technology is an absolutely vital tool for making cars safer, but viewing the effects of these technologies through a wider lens is needed in order to mold better drivers. As individuals, we need to take responsibility for our driving habits, because no amount of safety tech (save for a car that completely drives itself) will save us from ourselves.

I always bring the same food to parties

For as long as I remember, I have made Lebanese style hummus for parties, even on days where I had something else planned. Sure my homemade hummus is popular, especially among vegetarians and vegans. But I wish I would actually make something else and not just plan it. Last office party, I wanted to make Chicken Curry Tikka but ended up making three bowls of hummus which is enough to fill 120 stomachs. It was all eaten or taken home by my 20 worker office. But I feel sorry for myself somehow.

Do you manage to always make the same food for parties?

Bisphenol A (BPA) is a chemical compound that is included in the composition of plastics and resins. It is used, for example, in the manufacture of food containers such as bottles and babies' feeding bottles. It is also found in the protective films used inside food and drink cans and on till receipts where it used as a discloser. Significant levels of BPA have also been found in human blood, urine, amniotic fluid and placentas. Recent studies have shown that this industrial component has harmful effects on reproductive ability, development and the metabolism of laboratory animals. BPA is strongly suspected of having the same effects on humans.

As a precautionary measure, the manufacture and sale of babies' feeding bottles containing bisphenol A have been banned in Europe since January 2011. This ban will be extended in France to all food containers from July 2015. It will also be important to ensure that in the future, bisphenol A is not replaced by substitutes that have the same action.

In an article published in PLOS ONE, Ren Habert and his colleagues provide the first experimental proof that weak concentrations of bisphenol A are sufficient to produce a negative reaction on the human testicle. No experimental study has shown hitherto that bisphenol A has a deleterious effect on male human reproduction and the few epidemiological studies that exist remain contradictory.

In collaboration with the Antoine-Bclre Hospital, Clamart[1], researchers kept petri dishes of human ftal testicles alive in the presence of bisphenol A or in the absence thereof, using an original procedure developed by this team. In 2009, this procedure made it possible to show for the first time, that phtalates (a different category of endocrine disruptors[2] that are found in PVC, plastics, synthetic materials, sprays, etc.) inhibit the development of future spermatozoa in the human ftus.

In this new study, researchers observed that exposure of human ftal testicles to bisphenol A reduces the production of testosterone, and of another testicular hormone that is necessary for the testicles to descend into the sacs in the course of ftal development. A concentration equal to 2 micrograms per litre of bisphenol A in the culture medium was sufficient to produce these effects. This concentration is equal to the average concentration generally found in the blood, urine and amniotic fluid of the population.

Testosterone is known to be produced by the testicle during the life of the ftus, imposing masculinisation of the internal and external genitals which, in the absence of testosterone, develops spontaneously in the female direction. Furthermore, it is likely that testosterone also plays a role in the development of the testicle itself. Consequently, the current exposure of pregnant women to bisphenol A may be one of the causes of congenital masculinisation defects (of the hypospadia and cryptorchidism types) the frequency of which has doubled overall in the past 40 years. According to Ren Habert, "it is also possible that bisphenol A contributes to a reduction in the production of sperm and the increase in the incidence of testicular cancer in adults that have been observed in recent decades".

Furthermore, researchers have compared the response to bisphenol A in human ftal testicles to those in the ftal testicles of rats and mice. "We have observed that the human species is far more sensitive to bisphenol A than the rat and the mouse. These results should encourage greater caution in regulatory toxicology in the extrapolation of data obtained on animals to define tolerable exposure thresholds in human health", explains Ren Habert.

Finally, the researchers show in this article that Bisphenol A acts through a mechanism that is non-standard and that remains unknown but that it is important to identify in order to better understand the action of endocrine disruptors.

Debt, guns, immigration top Obama's agenda

Just 11 weeks removed from a sweeping re-election victory, President Barack Obama has hit the ground running with an ambitious second-term agenda that includes tackling the mounting national debt, immigration and gun control.

But the window in which the president has any hopes of meeting his aggressive goals has already begun to close.

Confronting the fading effectiveness of a second-term presidency, dogged opposition from Republicans in Congress and unexpected hurdles that will inevitably arise over the next four years, Obama must act with a sense of urgency on his plans, particularly amid the fiscal cliff negotiations.

?Second-term presidents generally get eight months or so ... where there's a honeymoon to push an agenda,? said James Thurber, the director of Center for Congressional and Presidential Studies at American University. ?He doesn't even have a month.?

Newly armed with ?Organizing for Action? ? the remnants of the president?s campaign structure, converted to a nonprofit for advocacy purposes ? Obama has suggested he will indeed act quickly on his top priorities.

But the next few months might well test the limits of the political capital that the president won in November, which saw Obama score a decisive victory over Republican opponent Mitt Romney and Democrats add seats in the House and the Senate.

If this past December?s lame duck Congress ? in which Obama won higher tax rates for the wealthy, but only after a bitter fight with Republicans ? offers any lessons, it?s that the GOP is equally committed to pursuing its own priorities, making compromise just as elusive as before.

The fiscal cliff fight will extend into this spring, when the government hits a series of major deadlines to keep the government funded and prevent a default on the national debt. That bare-knuckled fight could make or break Obama?s hopes of accomplishing much else on his agenda.

?I don't believe that he can wait until the last minute to deal with the debt ceiling and sequestration,? said Martin Frost, a former Democratic congressman from Texas. ?That's got to be worked out during February.?

That fight would threaten to consume much of the political oxygen in Washington in any normal year. And Obama?s ability to pivot toward his other major priorities, gun violence and immigration, may well hinge upon how quickly and cleanly he can dispense with this spring?s spending fight.

TODAY's Lester Holt reports from Washington D.C. on how the struggles and victories of President Obama's first term have set the stage for opportunities of the second.

History suggests that many presidents cannot hope to accomplish much in the last two years of their term, when the jockeying for the next presidential campaign begins. And with midterm elections looming in 2014, lawmakers will inevitably turn at some point from governing to politicking.

"There's kind of an arc of achievement in presidential administrations. Usually the first few months of a new administration is where most of the accomplishment takes place," said Ross Baker, a presidential historian at Rutgers University. "It's hard to imagine getting another piece of legislation of the magnitude of the Affordable Care Act in the second term."

And Obama?s hopes of significant reforms to immigration and gun laws might well depend upon how well (or how poorly) the spending fight with Congress proceeds.

The president last week laid out a series of measures intended to curb gun violence, most significantly proposals to limit the size of ammunition magazines, ban assault weapons and require universal background checks on firearm purchases. That plan won little praise from Republicans, and Obama might have to lean upon any reservoir of goodwill he has left after the spending fight to reach his goals.

Obama is practically obligated to attempt immigration reform after soothing the Latino community during last year?s election about his inability to follow through with a pledge to accomplish immigration reform in his first term. If re-elected, Obama told Hispanic voters, he would make immigration reform a priority in this second term.

Both proposals could engender significant Republican resistance, a phenomenon familiar to any observers of Obama?s first four years in office.

Another significant ? and unpredictable ? variable that could ruin even the best-laid plans involves the unknown crises that will inevitably arise during Obama?s second term.

The "Meet the Press" moderator looks ahead to Monday's inaugural address, predicting President Obama will discuss economic relief and how he'll tackle America's toughest issues in a divided political atmosphere that's still "toxic" for the White House.

A foreign policy crisis could always erupt and consume the president?s attention. Uprisings in Egypt, Libya and Syria, for instance, proved to major developments during Obama?s first four years in office.

If anything, the president?s first term offered a cautionary tale of how difficult it can be to navigate the obstacles to success that can arise.

The president nearly saw his signature health reform law go down to defeat after the advent of the Tea Party movement, for instance.

And external events ? a near-meltdown of the economy, mass shootings, the Gulf of Mexico oil spill and other crises ? consumed as much of the president?s first term as anything else.

Just as foreign policy could prove to be a diversion from policy making, it?s one of the few policy areas where a lame-duck president can leave a legacy.

For instance, Bill Clinton, in the waning days of his presidency, concentrated on achieving an elusive peace deal between Israelis and Palestinians.

?He's got a whole range of things on his plate right now,? Frost said of Obama, ?it just really depends on how he prioritizes things.?

Diet & Exercise & Fitness Training

Just a quick poll, how many people here focus on healthy diet and exercise? This question applies to everyone whether you're a diabetic, an athlete, a gymnist, a martial artist or a body builder, a dancer, etc. State your name, your country of origin, your reason for focussing on diet and exercise, and any experience or advice you have that you'd like to share which might be beneficial to others.

I'll go first. My name is Wesley, my country is USA, and I practice a variety of different martial arts which requires me to stay in good shape. I've found that eating health foods like milk, yogurt, soy beans, alfalfa seeds, fish, eggs, fruits and veggies, nuts oatmeal and honey, wheat bread and things like that can be beneficial to your training. I also find it's good to stretch and lift weights to condition your body before any strenuous exercise like kicking or sparring. Anyone else?

Gloved individuals donning ski hats and carrying blankets and bags of snacks huddled together at the Silver Spring metro at 5:45 a.m. Monday morning. They were beginning a potentially crowded and arduous trip into the District to attend President Barack Obama's inaugural.

But as the metro car pulled up, it was nearly empty. Everyone got a seat. Some people took two. The car was barely filled by the time riders disembarked at Union Station and Judiciary Square, key inauguration stops.

The District Monday morning had so far drawn nowhere near the number of guests that descended upon the city in 2009. According to anecdotes, streets near the White House were busy at 6 a.m., but very walkable.

Groups of ticket holders near the White House calmly waited in designated corners.

Those scenes seemed to validate the District of Columbia's decision Monday to lower projected turnout estimates from 600,000-800,000 to between 500,000 and 700,000, according to the Associated Press.

An estimated 1.8 million people stood on the National Mall in 2009 to watch the president's historic swearing-in.
